When an I/O on the NI USB-6501 is configured as an input, is the 4.7k pull-up to the internal 5V present on the I/O or is the pull-up only there if configured as an open-drain output?

That pull-up is in hardware... doesn't change when you reconfigure the port. It's just inside the output terminals.
