There are a few pins that are repetetive for the 68-pin connectors. For example, pins 4, 9, 12, 13, 15, 35, 36, 39, 44, 50, and 53 are all referenced to the same digital ground plane on E-Series boards. On the other hand, if you have pin 14 (+5V) buried and touching some other pins then you could potentially damage your board.
If by 'damaged' you mean some of the pins are bent, then you can sometimes bend these back into place. As jasonv said, it will all depend upon the board you are trying to use and which pins you bent.
