Maybe I'm trying to be too cute for my own good, but I have a 3x30 connector and I set it up in three sections. The B column I made two schematic pins to map to each footprint pin. This way I can connect in to either side without making a wiring mess in MS.
This seems to work fine, except when I forward annotate to UB, or load in the netlist directly, it disconnects all the pins of that section in UB. If I first delete all nets it works fine. If I do it twice then the second time I bring the netlist in it works fine.
Is this a bug?

There was an issue with forward annotating, the new nets are added to the UB netlist but the old one was not removed resulting in pin existing in multiple nets, Ultiboard picks one and ignores the other pin. The works around was to do what you described, delete the all nets in UB and then forward annotate to update the netlist.
