PXI-8512 has 2 CAN ports , Can I use one for J1939 and other for CANOpen ?

You can use it for J1939 but not for CANOpen. You need a different device for CANOpen (PXI-8531).

but it is the software that controls the protocol , CAN as hardware must be the same for both the module
