1. CRIO chasis connect other daughter module with 9 pin connectot( DB9 connector, I guess).

2. What is the protocol they follow. Uart(9 pin), MODBUS, SPI or other

The C Series cards actually use a 15 pin connector (just like your VGA connector).

As far as I can tell, there are a combination of straight DIO and SPI interface for the communications.

 

None of this matters unless you are developing your own module.
