No, I meant you should keep in sync by using SNTP from the RT PXI system to your NTP server.
Examples of how to do this are here:

These examples work OK, but as they update the normal PXI RT clock they are only accurate to the nearest second.
My suggestion is to modify the examples so they will update a custom counter-based clock (as described in my earlier post). That way you can achieve the accuracy you're after.
