Hi,
Yes, you can use CH+ and CH- to measure two analog input signals. They'll have both the same ground, which is AIGND.
You can connect two single-ended (your case) or one differential signal to a FT01. The advantage to read a signal in differential mode, is that you avoid ground loops and get a better signal by rejecting common-mode signal noise. The disadvantage is, that you can measure only one signal.
