can we use signal conditioning module PXI 5690 and 5691 with IF transceiver 5641R

I do not see any issues on using the configuration you mentioned. As long as the power levels and frequencies of the signal are configurated accordingly, you should be able to move the signal from one of the cards to the other without a problem.
