BNC 2090 single ended mode errors

I have a BNC 2090 for acquiring 12 channels signals using the DAQ 6052E CArd, connected via SCXI 1180. I have configured the Channels in hardware and software as single ended NRSE since I have 12 signal that need to be measured and the 6052E has 15 channels in SE mode ( ch0 is for the SCXI CHASSIS).

On the BNC 2090, the configuration of the channels is

0 1 2 3 4 5 6 7 (UPPPER CHANNELS)
8 9 10 11 12 13 14 15 (LOWER CHANNELS)

When I connect the 7 of the 12 signals ( from Channel 1 – 7) , I can see signals perfectly.
However when I connect the remaining 5 (channels 8 -12), that seems to ‘greatly attenuate’ and DISTORT the signals on the ‘UPPER” channels. If I disconnect the lower 5 channels then the upper channels read correctly.

I have attached some snapshots of the graphs (NON FILTERED). They are self exaplatory.
Am I creating some ground loops?. If yes, then how can I remove them ?.

What type of signal are you measuring (Is the signal source grounded or not)?
If you suspect having ground loops, the manual for BNC-2090 located at http://www.ni.com/pdf/manuals/321183a.pdf show how to reduce the effect of ground loops on page 14. The manual also has very good information about setup and configurations.
