Alright, for my purposes, I've found a workaround that doesn't involve an ugly hack.
I make the background match the front panel color.
At run time, I read the BG color of cell 0,0 and use that instead of transparent.
If we decide to color the panel differently, it'll be obvious.
It's not true transparency.
But no weird timing-dependent hacks here.

Tested in LV 8.6.1 and LV Beta 2009, was able to replicate in both cases.
I went ahead and filed a Corrective Action Request on this, the CAR# is 162983 Keep an eye out for fixed issues in future releases with this #, but honestly the priority on this issue is probably very low.
As for the transparent background having a little different shading, you can tell that we tried implementing a 3D look on that control, so the tables is recessed into the block diagram, hence the slightly different shade.
