I am inputing handshaked data from a group of two ports (0,1) configured using DIG_Scan_Setup.

You cannot change the polarity of the handshaking lines for the DIO-96. One way around this is to have the external signal go through an inverter before it goes into the DIO-96.

If this will not work, you may want to consider getting a PCI-653x device which will allow you to change polarity of handshaking signals.
