Phase difference problem

I am trying to find the phase difference between the input and output of a force sensor. Both input to force sensor (another force sensor is used to measure the input) and output are measured from the analog channels. I tried various method and finally settled at the one with single tone measurements. Since my analog channels are on separate daq devices (PCI6221 and USB 6211), I introduced the correction in phase, as can be seen in attached vi. But, the issue here is the phase difference value is varying too much. It is difficult to come to any conclusion from this value. The value obtained with this vi, also differs from what I see on the waverform e.g. the waveforms of input and output appear to be 180 degreess out of phase and the value obtained from vi could be completely different. It is getting difficult to make out, what's wrong here. Pls help.

you can try by using the Single tone measurement.vi in a different way. See the attachment below.
