First I would recommend testing NI-DAQ 7.3 which has recently become available. If that does not work, try uninstalling NI-DAQ and re-installing an older version such as 7.1 or 7.0.
If that works, you might try saving the nidaq*.inf files, uninstalling your hardware, installing a newer version of NI-DAQ, overwriting the nidaq*.inf files with the saved ones, then reinstalling your hardware.

Your question about why this works with PCI but not PXI most likely has to do with latency added by the MXI-3 bridge (thus you observe timeouts and FIFO underflows). Slow down the rate and it will probably work. I also anticipate that you would not experience this issue if you were to use an embedded controlle
