 Is clock functioning in PXI 6289 different from PCI 6259?

We tried running the same program with PXI 6289 and PCI 6259 cards. But reference sample clock (10MHz ref clock) is not working in the PXI 6289 card. Is there any difference between these two cards's cocks ?

The 6289 and 6259 use the same chip for timing and triggering (STC-II)--I can't think of any reason why the clocks should behave differently.  What exact behavior are you seeing?

Here's a diagram from the M Series User Manual showing the clocks available:

When you say the 10 MHz ref clock is not working, what do you mean exactly?  Are you trying to use an external 10 MHz reference to synchronize the DAQ with other hardware?  Or, are you trying to export the 10 MHz from the DAQ?  Are you receiving any errors? 

If you have a simple example program that demonstrates the problem it could be helpful for us to have a better idea what might be going on.
